Starfleet Internal Affairs (abbreviated SIA or IA) was a sub-department of Starfleet Intelligence (also reporting to Starfleet Security) responsible for investigating possible intelligence leaks within the Federation Starfleet.

SIA personnel wore red divisional uniforms. (DS9: "Inquisition"; The War of the Masters: "For We Should Grow Too Fond of It, Part I")

In 2374, Section 31 operative Luther Sloan posed as a deputy director for IA during a covert operation to test Julian Bashir for recruitment into his organization. (DS9: "Inquisition")

In 2406, Commander Simeon Kozhukhov was dispatched by IA to Deep Space K-7 following the Moab Confederacy's secession from the Federation. He began investigating Moab-born personnel, culminating in his detaining Ensign Morris Lansky of Arluna. This, however, aroused the anger of Lansky's CO, Lieutenant Commander Kanril Eleya, who accused Kozhukhov of violating her officer's civil rights and ordered Lansky to say nothing to him without a JAG officer present. Admiral Stephen Alcott subsequently ordered Kozhukhov to restrict his inquiries to persons against whom he had actual evidence of wrongdoing (with the unspoken threat of banishing Kozhukhov from the station and complaining to the Chief of Starfleet Security).
